Yes, a zero-fee transaction can and often is rejected by a mining pool's software. Mining pool software is configured to maximize profit, and the default settings usually include a minimum fee threshold.

Any transaction below this threshold, including zero-fee ones, will be automatically excluded from the block template the pool creates for its miners.
